چکیده

Modelling and computational simulation are crucial for the large-scale engineering of biological circuits since they allow the system under design to be simulated prior to implementation in vivo. To support automated, model-driven design it is desirable that in silico models are modular, composable and use standard formats. The synthetic biology design process typically involves the composition of genetic circuits from individual parts. At the most basic level these parts are representations of genetic features such as promoters, ribosome binding sites (RBSs), and coding sequences (CDSs). However, it is also desirable to model the biological molecules and behaviour that arise when these parts are combined in vivo. Modular models of parts can be composed and their associated systems simulated, facilitating the process of model centred design. The availability of databases of modular models is essential to support software tools used in the model-driven design process. In this paper we present an approach to support the development of composable, modular models for synthetic biology, termed Standard Virtual Parts. We then describe a programmatically accessible and publicly available database of these models to allow their use by computational design tools. © 2014 Newcastle University. Antimony: a modular model definition language

MOTIVATION Model exchange in systems and synthetic biology has been standardized for computers with the Systems Biology Markup Language (SBML) and CellML, but specialized software is needed for the generation of models in these formats. Text-based model definition languages allow researchers to create models simply, and then export them to a common exchange format. Modular languages allow resea...

A predictable and composable front-end for system on chip memory controllers

Faculty of Electrical Engineering, Mathematics and Computer Science CE-MS-2007-19 Today, verification and integration dominate the cost of developing a System-on-chip. A front-end for a predictable and composable memory controller is proposed that has the purpose to reduce verification and integration effort. The front-end acts as a scheduler for shared external memory; a back-end is required t...

Dataflow formalisation of real-time streaming applications on a Composable and Predictable Multi-Processor SOC

Embedded systems often contain multiple applications, some of which have real-time requirements and whose performance must be guaranteed. To efficiently execute applications, modern embedded systems contain Globally Asynchronous Locally Synchronous (GALS) processors, network on chip, DRAM and SRAM memories, and system software, e.g. microkernel and communication libraries. In this paper we desc...

A Database-supported Modular Modelling Platform for Systems and Synthetic Biology

Background. Facilitating the handling of the increasing number of kinetic models is a challenging task in biomodel engineering. Usually advanced mathematical skills are required to generate, curate, update or to just perform simulations with a kinetic model. This makes modelling less popular in the life sciences. In addition, an on-going trend in biomodel engineering is the representation of bi...

Postmodular Systems: Architectural Principles for Cognitive Robotics

Modular-functional decomposition is a fundamental tenet of Computer Science. Cognitive Robotics, with strong roots in Cognitive Science and Biology, replaces modularfunctional decomposition with a more opportunistic approach. Nonetheless, we can extract heuristics with both analytic and synthetic power: architectural principles for neo-modular systems. This paper describes three neo-modular pri...
